I've just had the issue I have seen other people have where steam all of a sudden tries to re-download all of your subscribed mods. I found that if you click 'Local mod' in the Arma 3 launcher to add a mod locally and then navigate to the mod within the '!Workshop' folder you can add all of your subscribed mods.

Open Arma 3 Workshop and select the mod tag. Find a mod you like. Click subscribe on to subscribe to a mod. Start Arma 3 from your Steam Library, that will open Open Arma 3 Launcher. Subscribed mods will be downloaded automatically.
